I've done some searching, and looked at a lot of stuff to try to help me visualize how all the planes exist/overlap in the D&D multiverse, but I still can't see the bigger picture. Actually, all the pictures that I looked at were just more confusing to me.
If anyone wants to take a shot at explaining this in a way that helps me visualize it all, I'd appreciate it.

Dead- That pic is too tiny to read, and I don't think it makes much sense as a visual model. It's kind of like seeing a 'picture' of an atom in a physics textbook, when in reality, the atom doesn't resemble that drawing at all. I know this is Ebberon, but I think this makes sense visually...even tho it looks like a drawing of an atom- There are Coterminous, Coexistent and Transitive Planes.....and it makes sense that all of this would be hard to visualize.

Also, are other settings like Ebberon completely separate from other settings? I kind of don't get that.

You might be more comfortable with the Great Wheel cosmology, which I understand Amia uses as well in conjuction with the Great Tree cosmology. (Don't ask me how both would be in existance as the Great Wheel was replaced in 3e by the Great Tree without explanation. They are made up of different and similar planes, perhaps a lore monkey DM can explain how this may work on Amia) The Great Wheel in a pictureMost settings like the Forgotten Realms are set on the prime material plane, they just exist on different planets on that plane or crystal spheres as they are refered to in D&D. People can travel between them by such means as Spell Jamming (space travel) hence the Spell Jamming game setting. But other settings also have their own planes of existance where their gods dwell. There have been instances where the gods of the forgotten realms have intermingled with gods of other settings. Some may even presume that they may even be diffrent facets of the same gods spread throughout the settings. Its all very confusing, and perhaps intentionally as its supposed to be beyound the ken of mortals.

A follow-up question: Are planes like the Abyss with 'layers' really like they are depicted in this picture?

My guess would be probably not, this is probably just an artistic rendition of how they may be generally perceived. They may have layers, one above one another like a cake or like an onion but in the example of the Abyss each layer is different in size. The Abyss is thought to have an uncountable number of layers with some possibly infinite in size, therefore would not be possible to be represented in graphic form. Most likely for the individual planes which you are interested in finding out about you may need to read up on its lore from a source book which describes its shape and size. Manual of the planes, or the Planescape setting guides for example.

If you'd like to learn about the planes IC, attend a lecture in the Cordor Library- I'm still doing introductory lessons of planar structure so I won't have to go backtrack much.
