Does it matter do i cast a greater spell mantle as a spell or from a scroll? If yes, then what is the difference?

Caster level. Affects duration, damage, etc. of said spell.
DC. I don't know the exact mechanics, but I'm fairly sure spells casted through scrolls/wands/potions/widgets has a fixed (and crappy) DCs.
Can't be hasted.

greater spell mantle specifically, theres no difference except the duration. You cant empower, extend, or maximize a greater spell mantle, so casting it from a scroll is the same as casting the spell, only at whatever level the scroll is set for.

not necessarily, my casters used scrolls of flame weapon for a long time instead of meming the spell, the caster level on flame wep scrolls that you can buy is CL 17 (i believe, its been a bit). A relatively cheap way to get a nice damage enhancement to a pet/familiar/party members weapon far above the flame wep i could cast

When you place it on an item, you can choose a 3rd, 10th and 17th level version of the spell with Flame weapon and I think 17 is the default Spell Scroll in the palette for that particular spell, so works different to when crafted by a player in game. I think it may be because fire is possibly the easiest of all the Elements to resist on Amia and scroll/item versions of spells can't be BoT'd.

Should be darkfire scrolls, if no lower CL than 17 FW scroll exists.

I'd sooner see the flame wep scrolls changed to CL 10 or 3, yes, but people would simply stock up on thousands of the lv. 17 ones.

Can't some sort of spellhook thingmy be used to detect that the spell is cast from a scroll, and if so, to link it to the lower damage version?

they can, but it's already lower thanks to the scaling (only 1d8 for a lvl17 rather then 1d12)

Don't get me wrong. I'm against lowering flame wep or removing it. 'course, since the monster balance assumes you have it, I don't foresee anything being changed anytime soon, if ever. Would require a lot of re-balancing.
